Referee Michael Oliver was given no option but to show the 25-year-old a direct red card on 39 minutes.
Besiktas were leading 2-1 and dominating the game until Aboubakar’s moment of madness.
The red card flipped the game on its head. Besiktas were forced to hang on for dear life as Olympiakos launched wave after wave of attack.
Fortunately former Liverpool winger Ryan Babel was on hand to score the Black Eagles third, against the run of play.
Second half substitute Cenk Tosun put the game beyond doubt when he scored his sides fourth.
Aboubakar has been in sensational form since his Africa Cup of Nations winner for Cameroon.
The powerful striker has scored in his last three Europa League games and also netted three times in the Champions League group stage.
Besiktas ended up winning the tie 5-2 on aggregate with Aboubakar scoring in both legs against the Greek champions.
