Turkish international youngster Ozan Tufan secured the victory with his sides second goal on 84 minutes.
Ajax beat Celtic in the other group game to remain in third place but increased their point tally to six. Under the current permutations Fenerbahçe could book a place in the Round of 32 with a draw but a win against Celtic would guarantee qualification.
